If you needed to pick up something from sunshine West and something from Cranbourne on the same day, starting from Thornbury, which way would be better traffic wise do you think?

I'd go to Cranbourne first then to Sunshine

Go to Cranbourne first so whatever you get in Sunshine doesn't get stolen. Plus easier to take the train from Cranbourne when the car gets stolen.

I test by mapping both options in google maps with all the addresses, starting and ending with my home address.

I also tend to get stuff from the other side of town delivered. $20 of tolls and/or three hours driving is worth $15 in postage to me. Depends on the stuff.
